will the brand name of my acoustic rub off if i keep the capo attached to the headstock?

i have a Fender CD-60 the Fender logo is on the headstock will my capo remove the logo or leave only have the logo there

Probably not if I remember right the logo is under the finish.May I suggest learning to play bar chords that would eliminate the need for a capo. hope this helps.
